I think Keller got a bit of an inkling of how dangerous Toby could be, the "ask Metzger" line surely tipped him off, but when it came down to it, he believed Toby would never really hurt him and he didn't think Toby would succeed with the part of the plan to get Schillinger (at least not without his help).
